Which PROTAGANIST(s) are really the villains in disguise?

Now I have gotten some bad press in my life.

But I just had to laugh at this:

Moi genocidal? It's always possible anything could be perceived as such through the wrong lens.

But thats like an ant getting angry with you for accidentally urinating on it's newly constructed hill.

Let me spin this around for our "Science Fiction" thread.

Which PROTAGONIST(s) are really the villains in disguise?

For instance, "The Federation" from the (air quote) fictional (end air quote) documentary err television show named Star Trek - they go in guns armed in every situation, even first contact situations - and don't ever seem to ask the simple and obvious questions such as 'what started the borg' - preferring a firefight over a discussion or good game.

Thoughts? Ideas on villains who had great marketing painting them as the protagonists?

Black Lectroids from 'Buckaroo Banzai'. They killed people and threatened to blow up earth. The Red Lectroids? They just wanted to go back home.
 
The Doctor, for stopping Davros, creator of the Daleks. If you believe in Darwin you must understand his drive to ensure that his (Kaled) genetic grouping would survive (even at the expense of all others).
